Does cropping permanently delete the cut-off area?

No. The crop box hides it, and the underlying content is still in the file. If you need it gone for privacy, use Redact PDF instead.

Can I crop different pages differently?

Apply one crop to a page range, download, then repeat with another range. Most documents only need one setting for odd and even pages.

Will it work on a two-page spread scan?

Yes — crop the left half, download, then crop the right half and merge the two files to get single pages.
